Put the C++ files in intern?
It might be better to put your C++ code in intern/, which is where C++ code with C APIs seem to always end up in (with the notable exception of the FTFApi used to render i18n fonts). Or perhaps not, things in intern/ tend to be totally independant from the rest of Blender, and your sky project might not fall under that category for all I know. :)
